They had maintained close ties with one another since the 2nd Punic War and Massalia factored heavily in the Roman campaigns against the Ligurians.

 

During the Civil War however, they closed their gates to Caesar on his march to Spain saying they didn't want to choose sides. Unfortunately they had already let one of Pompey's men in so Caesar got pretty upset and besieged the city. They eventually capitulated and appeared in Caesar's Triumph.

 

With that said, it appears from writings of the Imperial period that regardless, Massilia remained a Libera Civitas and as Strabo states,

It used to belong to the Greeks as a trading post. It may have came under control after the Romans found an excuse to take out the Gauls, either the Hevetii or other tribe, out and set up the Narbonese. One of their excuses was to keep the Greek colony safe so you can kind of see Roman interest in the area.

What exactly do you mean 'used to belong to the Greeks'? Please see above posts by myself and AD...
